Yes, but you will create a dependency.. EM will depend on the target system that it is monitoring.. It will depend on OS, it will depend on the resources there and so on.. Why don't you think having a dedicated machine for EM repo and its central components?

Is there any best software tools instead of OEM 13C ?

Actually we are using just for monitoring oracle 12c db ?

Better than OEM 13C.. I don't think so..

You just want to monitor a database... You can check "Nagios" for this. This may an alternative..
