I don't want give the details about this because it is a matter of security but, I can say you that, apps password is even stored in db.
autoconfig knows to reconfigure the EBS environment.
It also knows what should it do in case of a changed apps password.
That's why we run autoconfig.
If autoconfig would not be there, then we should do lots of things manually.

yes apps password is stored in db,but FNDCPASS will take care of that encryption and all.we have faced an interview and unable to answer this.Do you have idea about this?

in R12.1.3,we never ran autoconfig after changing apps password and we dont have any issues with that. Not sure about R12.2

This is not a security concern.
Talking about where apps password is stored with the details, is not a thing that I want to do.
The answer for your interview question is (as I already written to you) ->,

apps password is even stored in db.
autoconfig knows to reconfigure the EBS environment.
It also knows what should it do in case of a changed apps password.
That's why we run autoconfig. "Also It is instructed by Oracle"
If autoconfig would not be there, then we should do lots of things manually.
